Evaluating High-Resolution Transcriptomic Patterns in a Human Embryo through Visium HD Spatial Profiling

Abstract [sv]
Många medfödda avvikelser uppkommer under de tidiga stadierna av människans embryogenes. Under denna period driver spatialt koordinerade utvecklingsprogram och cellulära interaktioner den strukturella och funktionella differentieringen i embryot och de stödjande extraembryonala vävnaderna. På grund av begränsad tillgång till prover och tekniska utmaningar har dessa tidiga embryonala stadier till stor del förblivit outforskade.
För att adressera detta analyserades högupplösta spatiala transkriptomdata (Visium HD) från fyra på varandra följande kaudala sektioner av ett tre veckor gammalt mänskligt embryo. Analysen visade ett mycket aktivt transkriptionslandskap med distinkta anatomiska domäner, inklusive embryots huvudkropp, gulesäcken, tidig extraembryonal placentavävnad samt en möjlig allantois. Klustering på flera spatiala upplösningar identifierade ytterligare substrukturer såsom neuralröret och somiter, vilket ytterligare bekräftades genom uttryck av markörer som SOX2 och TCF15.
Icke-negativ matrisfaktorisering och funktionell anrikningsanalys identifierade regionsspecifika transkriptionella program för respektive anatomisk domän, från allmän utveckling och tidig organogenes i embryots huvudkropp till kärlbildning, lipidmetabolism, tidig hematopoes och hormonsignalering i de extraembryonala vävnaderna. Högupplöst klustring (2 µm) identifierade en möjlig notokord i gränsytan mellan neuralröret och somiterna, vilket ytterligare bekräftades av markörerna SHH och TBXT. Ytterligare strukturella mönster identifierades även i detta gränsområde genom kromatisk topologisk dataanalys.
Dessa resultat belyser den fina strukturella organisationen och genuttrycksmönstren hos det tidiga mänskliga embryot och visar potentialen hos högupplösta spatiala tekniker för att kartlägga detta dynamiska landskap. Detta arbete ger därmed insikter i ett outforskat utvecklingsstadium och lägger grunden för framtida framsteg inom utvecklingsbiologi och embryonal hälsa.
Abstract [en]
Many congenital disorders arise during early stages of human embryogenesis. At this stage, highly spatially coordinated developmental programs and cellular interactions drive structural and functional differentiation within the embryo and supporting extraembryonic tissues. However, due to limited sample access and technical challenges in resolving fine-scale tissue structures, early embryonic stages remain largely unexplored. To address this, high-resolution spatial transcriptomics (Visium HD) data from four consecutive caudal sections of a three-week-old human embryo were analyzed. The data revealed a highly active transcriptional landscape with distinct anatomical domains, including the main embryonic body, yolk sac, early placental extraembryonic tissue, and a putative allantois. Clustering across multiple spatial resolutions uncovered further substructures such as the neural tube and somites, supported by the expression of markers such as SOX2 and TCF15. Non-negative matrix factorization and functional enrichment delineated region-specific transcriptional programs across the anatomical domains, ranging from general development and early organogenesis in the main embryonic body, to vasculature development, lipid metabolism, early hematopoiesis, and hormone signaling in extraembryonic tissues. High-resolution clustering (2 µm) revealed a putative notochord at the neural tube-somite interface, supported by the markers SHH and TBXT, with chromatic topological data analysis further identifying structured patterns in this interface. These findings highlight the fine structural organization and gene expression patterns of the early human embryo and showcase the potential of high-resolution spatial techniques to elucidate this dynamic landscape. This work thereby provides insights into an underexplored embryonic stage, laying the foundation for future advances in developmental biology and embryonic health.
